Here is a short document from Thermo on adjusting the X and Y beam scan calibration for their "montage" feature.

Note that there is now an even easier way to calibrate the beam scan in NSS.  Simply acquire a BSE or SE image and note the magnification. Then utilize that images, along with a stage scan image of the same area acquired with Probe Image, in the CalcImage Processing | Calibrate Beam Scan menu window as described here:
